Hi, I think, the subfolder should not be a problem, I usually test PayPal on websites with subfolders. When you enable logging in Phoca Cart options, can you see log information for the PayPal incoming server communication. There should be logs when the form is sent to PayPal and then there should be one log item when the PayPal contacts the server.
Another part for testing could be some server logs to see if the PayPal tried to contact the server - if you have such request in access log, etc. on server![:idea:]( "Idea")
