Hi, really hard to say what happened on your site, but module does not have any influence on menu link. URLs in Joomla are created by menu links and there is no option that module can influence it ![:idea:]( "Idea")
The same with system URL (router). The system itself loads the library, so I really don't understand how can module influence your SEF links or influence if some class will be not found in system ![:idea:]( "Idea")
